The custom domain option is designed to be used for counties for which the same model inputs can be used to describe the entire area. It is especially important that inputs for local fuels and I/M programs are consistent. In the case you describe, the best approach will be to model all the reformulated gasoline areas as one custom domain and the conventional gasoline areas as a second custom domain.
